Turn Shopify orders, refunds, gateway fees and payouts into clean Zoho Books entries with correct UAE VAT, so your accountant reconciles the bank instead of rebuilding sales from exports.
Zoho Books has a built-in Shopify integration that imports orders as invoices or sales receipts and supports payout reconciliation, depending on your plan. For UAE stores, it should split 5% VAT from VAT-inclusive prices, record payments to a Shopify clearing account, track cash-on-delivery as courier receivables, post refunds as credit notes and book gateway fees separately. Zoho Flow or APIs cover multi-store or custom cases.
A Zoho Books Shopify integration in the UAE is about getting the money right. Shopify knows what was ordered; Zoho Books has to know what was earned, how much 5% VAT is inside each price, what the payment provider kept as fees, which cash-on-delivery amounts the courier still owes you and what finally arrived in your Emirates NBD or ADCB account.
Zoho Books offers a built-in Shopify integration that imports orders as invoices or sales receipts and can bring in payout data for reconciliation; options and limits depend on your Zoho Books plan and edition, so we confirm them before design. Where the built-in connector does not fit (several stores, custom tax lines, marketplace payouts), we use Zoho Flow, a marketplace app or the Shopify and Zoho Books APIs.
This page is about bookkeeping. If you need stock levels, warehouse picking and shipments driven from the back office, that belongs in Zoho Inventory's Shopify integration, which hands accounting entries to Zoho Books behind the scenes.

UAE Shopify merchants who post sales manually usually hit the same month-end problems.
Shopify pays out net of fees, refunds and chargebacks, often bundling several days of orders. The accountant sees one deposit in the bank and cannot tie it to individual orders without hours of spreadsheet work.
Shopify prices in the UAE are normally shown VAT-inclusive. When summary journals are posted at gross value, output VAT is either missed or calculated on the wrong base, and the VAT return box for standard-rated supplies is wrong.
COD orders are marked paid in Shopify when the courier delivers, but the courier remits days or weeks later net of its charges. Without a receivable per courier, nobody knows what Aramex or a local last-mile company still owes.
Partial refunds, discount codes and free shipping promotions are netted off in Shopify reports. Posting only net sales hides discount cost and makes refunds impossible to audit.
Payment provider and app fees are deducted at source, so revenue is understated and fee expense, which may carry VAT on supplier invoices, never appears in the ledger.
One shared database: every step updates stock, finance and reports in real time.
A typical mapping we agree with the finance team; exact behaviour depends on the connector chosen.

| Shipping charges and discounts | Shopify to Zoho Books | With the order | Posted as separate lines or accounts for margin analysis |
| Refunds | Shopify to Zoho Books | On refund | Credit note against the original sale, keeping VAT reversal traceable |
| Payouts and fees | Shopify to Zoho Books | Per payout | Clears the Shopify clearing account; fees to an expense account |
| Payment status | Zoho Books to Shopify | Rarely needed | Usually one-way; Shopify remains the order master |
We recommend the built-in connector first and add tooling only where it falls short.
We decide with your accountant whether each order becomes an invoice or a sales receipt, or whether a daily summary is enough, based on volume, B2B share and audit needs.
We add a Shopify clearing account, COD receivables per courier, gateway fee and refund accounts, and confirm tax codes for standard-rated and zero-rated supplies.
We connect the store, map SKUs, tax, shipping and discounts, and run a test month of historical orders in a sandbox or test organization.
We trace one real payout from Shopify to the bank feed, through the clearing account, and fix any mapping differences before go-live.
Your finance team gets a short month-end checklist covering payouts, COD, refunds and the VAT return review.
How the integration supports compliance; confirm treatment of specific transactions with your tax advisor.
Standard-rated sales carry 5% VAT, normally included in the displayed price. The integration should split net and tax on each order so the VAT return draws on real transactions, and B2B customers can receive a tax invoice showing your TRN and theirs.
Orders shipped outside the UAE may qualify for zero-rating if export evidence is kept. Map those orders to a separate tax code and keep shipping proof linked to the invoice.
Under Ministerial Decisions 243 and 244 of 2025, in-scope businesses will exchange e-invoices in PINT AE format through an Accredited Service Provider, with mandatory dates from 1 January 2027 or 1 July 2027 depending on revenue. Which online transactions are in scope should be checked against the latest MoF/FTA guidance; see Zoho and UAE e-invoicing.
Keep order, refund and payout records for at least five years under the tax record-keeping rules, and limit customer personal data synced into accounting to what invoicing needs.

Payouts reconcile against a clearing account instead of being rebuilt from exports.
Output VAT comes from each order rather than from estimates on gross deposits.
Fees, discounts, shipping and refunds are booked separately, so net margin per channel is clear.
Courier balances are tracked as receivables and chased when remittances are late.
We configure the system for the rules UAE businesses report against, and test it before go-live.

Ask an ExpertYes, Zoho Books has a built-in Shopify integration that imports sales and supports payout reconciliation, subject to your plan. We check what your edition supports and add Zoho Flow or API work only where needed.

Each order payment lands in a Shopify clearing account. When the payout arrives, fees and refunds are posted and the net amount is transferred to the bank, so the clearing balance returns to zero and the bank feed match is one click.
COD orders are recorded against a receivable per courier. When the courier remits, we import the remittance file and clear each order, booking courier charges as an expense.
No. Each channel gets its own clearing account and sales tag. See the Zoho Books WooCommerce integration page for the second store, and our wider ERP Shopify integration guide for non-Zoho options.
Yes. Invoices raised in Zoho Books can carry a payment link through a supported gateway; see Zoho Books payment gateway integration.
